What advantages do flightless birds have over birds with flight?

A recent Saturday Morning Breakfast Cereal comic stated that the reason Pluto is no longer classified as a planet is because it doesn't keep its orbit free of other objects. Is this the only criteria Pluto fails on, and is that because of how large its orbit is due to being so far out?
